Can I omit repetitive verbs in sentences with more than two subjects? For example:

John likes apples, Bill pears and Alice oranges.

Can I omit a repetitive 'be'? For example:

John's favourite fruits are apples, Bill's pears and Alice's oranges.

Yes, those are fine. The message does depend on the subtleties of how you pronounce the utterance, however.

Can the apostrophe 's' after Bill and Alice be omitted?
