How to say something like this?

Story or Storey is used to talk about the building.

What can I use to talk about the layer of a bookshelf or any other shelf? Can layer do?

    I would use "shelf".

First shelf, second shelf, top shelf, etc.

    We rarely pluralize adjectives.

    5-shelf bookcase or 3-shelf box

a bookcase with 5 shleves or a box with 3 shelves
