    What does it stand for here? Time or situation?

    Could I also say "It's time to have a final showdown?"

    You could say that, but you'd be expressing a decision - 'This has been going on too long; it's time to have a final showdown, and clear up any misunderstanding once and for all.'

    Your first sentence refers to a situation; it sounds like an excerpt from a TV listing - giving a synopsis of the plot.
