    Susan has said that she had a baby by/with me. ( Im the father)

    Which preposition is the correct one in the sample?

    It would rather depend on whether you and Susan are still together as a couple, so she has had a baby with you, or whether you have nothing to do with her except father a child, in which case she has had a baby by you.
