The number of our students grew to 404 until September 2004.
By September 2004, our number of students had grown to 404.
This is perhaps a better way to construct the sentence.
The past perfect is appropriate here because you are describing something that happened before something else, both happening in the past (first the growth in students, then the counting of the students on the given date, Sept 08).
