    My boss is not available at the moment

    ...this sentence is strange?

    can I use "available" in this situation?

    or should I say 'My boss is unable to....?"

    There's nothing wrong with the sentence.
    You can also say:
    My boss is busy/engaged with .... at the moment.

    It better you refer to 'my boss' as 'Mr. XXX' though.

    "I'm sorry to say that my boss(Mr.**) will not be available on June 12..."
    This sentence is ok?
    I'm afraid it's not polite expression..

    That's fine. You can give a brief reason why he will not be available eg. as he will be overseas, as he will be on leave, etc.
