    How about:

    (I am assuming that they didn't follow the procedure and it took some time to get their payment released?)

    I am pleased to confirm the release of payment to you today. In the future, please remember to follow company procedure carefully to avoid subsequent late payments.

    I've thrown in some typical polite words, but the most significant change was removing minimise, as you don't want to minimise them; you want to completely avoid their being late.
