    i thought were bad.

    But she always pointed out the good things in stories i thought were bad.


    -- Is this sentence gramatically correct? i can not understand why the subject between thought and were is missing.

    the subject has been mentioned in the sentence,
    ( the good things)

    I think there is a problem with the pronoun 'I'. It must be 'she'

    I thought that (the good things in stories) were bad.

    Yes, it's correct. I thought were bad is a relative clause. The relative pronoun (which or that) is very often left out when it is the object of the relative clause: But she always pointed out the good things in stories which/that I thought were bad.

    Here, the missing pronoun (which/that) refers back to the noun phrase the good things in stories.
