What should be the proper response...when some one says "its been a pleasure working with you".
Thanks.

Thank you. You too.
Thank you. I've really enjoyed the experience as well.
Thank you. Me too. I hope we get to work together again soon.

(Me too = I feel the same way that you do. You too = It was a pleasure working with you too.)

Then if someone says 'Glad to meet you', can we respond either 'Me too(=I too)' or 'You too(=Glad to meet you too'?

Thank you in advance.

Not so much, no.

The "me too" is a very colloquial way of saying "I feel the same way," and it only works in some circumstances. The first person needs to make an "I" statement.

I love you.
I enjoyed my meal very much.
I enjoyed working with you.

If someone said "I am so pleased to meet you" then "me too" is too informal a response. But you could say "Likewise!" to mean that you were pleased to have met him/her.
