'My boss has given me 100 files out of which 50 are large, as each of them contain many accounting documents.'

My recommendation.

I feel it has a better natural flow.

I would be inclined to separate it into two sentences.

My boss has given me 100 files. 50 of them are big because they contain a lot of accounts documents.
