Is it okay to use the word "deliberate" in passive voice?
Can I say, "The matter was deliberated at the meeting."?

In my understanding, the word "deliberate" needs a preposition in active voice.
Example: There was silence while she deliberated on/about/over his words.

Then should I say, "The matter was deliberated on at the meeting."? Is this sentence structure sound unnatural to native speakers of English?

I forgot to ask one more thing. Is it okay to leave out the preposition?

Hello, Snappy.:-D
It is quite an interesting verb, isn't it?
It is used both transitively and intransitively. (The intransitive use of it would be much more common, I guess.)

I've found these:
678 sentence examples using 'deliberated'
25 sentence examples using 'be deliberated'

So, the answer to your first question would be yes.

(Please wait for native speakers to respond to your other questions.)
