Peter didn't go to school.

I want to know the reason.

Should I ask "Why didn't peter go to school?" or "Why wouldn't Peter go to school?

Use "didn't."

Don't infer what wasn't implied.

If you say "wouldn't," you're inferring that he refused to go, that he was unwilling. But there's nothing in "Peter didn't go" that implies that he wouldn't go.
