They're fine.

In the first, I could be waiting for anything. In the second, I'm waiting for you.

Someone would be more likely to say "Do you mind waiting?" or "Do you mind waiting for me?" The "Don't" signals that you expected me to mind and are surprised that I don't. Without the "Don't," it's just a simple question: "Do you mind?"

Charlie already answered your question, but I want to add something. Suppose I have a date, but I have to work late at the office. I say to her: "I have to finish this, but it won't take long. Do you mind waiting?"
