"water" and "waters" seem interchangeable, and I found the definition of "waters" "any body of sea, or seas regarded as sharing some common quality". So does "waters" mean "a part of sea" or is it variable?

Waters and water are not interchangeable and if you found that definition, it is wrong. Waters need not refer only to the seas. Lakes, rivers, ponds and streams are also waters. And to stray from English to fishing, as far as I know stickleback is a salt water fish. The Portuguese grill them and they are delicious,
