I know we can say 'We will have finished/ will finish the work by 5.00 this afternoon.' Then could we say 'We're going to finish the work by 5.00 this afternoon?'

You can - it expresses the intention of finishing by that time.

I think it is fair to use either form. Certainly in spoken English, "5.00 this afternoon" is quite normal.

we are going to finish the work by 5:00 or we will finish the work by 5:00 . the same intention. so we r using future tense in that case.
