Why is the article "a" used in the following sentence:
1. He took a beating from his teacher.
2. He wants a refund!

It's because both "beating" and "refund" are singular countable nouns so need to be preceded by an article. How did you think the sentences should be written?

So, can I write: He took three beatings from his teacher and I want two refunds.
May be, I am incorrect about it.

Good dictionaries will tell you whether a noun is countable or uncountable so, in future, when you find a noun you are confused about, you should look it up first. If it's countable, it can be preceded by an indefinite article.
