I would suggest that they're not proper nouns and therefore normal rules of English apply.
Exceptions are where the didease is named after its discoverer or early sufferer, such as:
Creuzfeld-Jacob Disease (CJD). Meuniere's Syndrome. Non Hodgkinson's lymphoma.
Influenza, pneumonia, cancer etc are not named after an individual.
