How do I response to "May I....?"

May I come in?

Certanily.
Ofcourse.

But how do I say If I don't want you to come in?

MikeNY has given you several great responses if you don't want the person to come in. You missed a couple of responses if you do want them to come in.

Note my corrections to your post in red. Note that your title should be "How do I respond to ...?" "Response" is a noun. "To respond" is the verb.

May I ask a question here?

Please imagine:

I'm in my office now. Mr.Koike, my boss, is standing at the door and says "May I come in?"

Is it acceptable to say "Yes, you may." in this situation?
I think I'd most likely say "Yes, please." because he's my boss. Is "Yes, please." OK in this context?

That's not very natural, but "Yes, please do" works.

No. I mean that your suggested response of "Yes please" is not very natural. I suggest that you say "Yes, please do" to your boss when he asks if he may come in.
