Main sentence:

If industrial nations continue to burn fossil fuels and if developing nations continue to burn their rain forests , the level of CO2 in atmosphere will continue to increase.

If we modify as follow, will 'if' apply on the second part by itself?

If industrial nations continue to burn fossil fuels and developing nations continue to burn their rain forests , the level of CO2 in atmosphere will continue to increase.

If industrial nations continue to burn fossil fuels and developing nations continue to burn their rain forests, (no space before a comma) the level of CO2 in the atmosphere will continue to increase.
See above. Never put a space before a comma, semicolon, colon, or any sentence-ending punctuation.
