We use prefer not for giving choices but to show that the chance of selection of one is higher than the other.
Ex: I prefer cricket to football.

So the correct form is (according to me)
do you prefer me to reply the email to Emily to yourself ?

Sorry that's not correct sentence. :-? Also prefer does not imply that one option is stronger than the other when used in a question.
