This gives no information about the distance of the
pen from you.

3. That is my pen.:
The pen is far enough from you to perceive it.

I googled the difference in usages among "it, this and that". The above were the information I found on internet.

Do you agree? Could you suggest some more examples to further explain the differences?

That is my pen, over on that table. Please get it for me.

This pen in my hand is mine, but I'd gladly give it to you.​

It is simply a pronoun representing a noun - in this case, pen.

The pen is far enough from you to perceive it.

You have the right idea, but these sentences are a bit confusing. You might say that you perceive the pen as being close to you.
