What code do you think is being talked about in the sentence above? A set of rules? Or one used for secret messages? Is it clear from the sentence?

Unfortunately, what I have is this single sentence. It's an example from the grammar book I'm looking through at the moment.

Do you think that it could mean either one: a set of rules or a secret code? Theoretically speaking.

Yes, either one. As a usage example, it doesn't matter which.
