Don't let it have ...

--- I suppose the 2nd one is correct. Do we put "have" after "it" just because there is the word "let"?

Effectively, yes. "To let" is the same as "to allow to" after which you would always put the bare infinitive. The same goes for let.

"Don't let it catch me!"
"Don't let him eat it."
"Don't let it have any more food."
