If I wanna emphasize the chronology of actions, is it correct to say:

He had thrown the glass in front of me whereupon his friend approached me and apologized to me because of what had happened.

No. You don't need past perfect here. Say:

He threw the glass in front of me. Then his friend approached me and apologized to me because of what happened.
