University doesn't always use "at". Things that the university contains could be "in". There are 10 colleges in the university.

One could say there is a library "in" the university, but "at" would be more common. It would be more common to say there is a library in (a certain building). The problem with "university" is that it describes a large entity, usually with multiple buildings, and sometimes with multiple campuses. It is often difficult to conceptualize an "in" in that situation.
