"In a brief dated March 5, 2008, the patent proprietors had submitted ten subsidiary requests in preparation for the oral proceedings before the EPO on October 10, 2009. Those requests were initially discussed during those proceedings."

Does the second sentence sound odd? Is there a way of replacing "those proceedings"? "There and then" would be too informal.

That's exactly what you would say or 'at those proceedings'. Any reason why 'had submitted' and not 'submitted'?

The past perfect is used in the document that I'm translating.

Would you say it's wrong?

From the sentences you supplied, yes:

A happened. Later, B happened

so a straightforward sequence of events.
