The speed at which you finished reading that long story book was amazing.

The time during which you finished reading that long story was amazing.

The first seems to say what I think you want to say - the fact that you read that book at such a fast speed is amazing.
The second is just about grammatically correct but it doesn't mean the same thing - it means that during the time you spent reading the book, amazing things were happening elsewhere in the world.

A somewhat more natural way of saying your first sentence is "I can't believe you read that long book so fast! It's amazing!"

Note that unless we are talking to small children, we don't usually say "story book". We just say "book".
