I am wondering if my sentences are grammatically correct.

The well-known professor had been scheduled to make a speech at Oxford University, but he had gone down with flue. The organisers had to find a replacement at the last minute.

It's "flu", not "flue". The latter is part of a chimney. You'll hear "gone down with the flu" too. Otherwise, they're fine.

"come down with" works in BrE too.
