Are both of my sentences possible? Which of my sentences sounds more natural?

It is supposed that Europa is an object of the Kuiper belt which has been captured by Jupiter.
Europa is supposed to be an object of the Kuiper belt captured by Jupiter.

Supposed doesn't work. Use believed.

In these hypotheses, Europa would be an object from the Kuiper belt.

Each of the two sentences has an element that's better than the other. The second is in the active voice, which is usually preferable for its brevity and clarity. The first includes which has been, which I think expresses the idea more clearly.

Whad if I would use "assumed"? Would that work instead of "supposed"?

It all depends on what you actually mean.

You could use assume but that would give the impression that it is not in fact the case, or at least that there is no evidence to support the assumption.
