Not without context.

Reading some of the context leaves me no closer to understanding the extract than I was before. You might want to look elsewhere for English texts to read.

I find the elided part of the URL above, well, suggestive: "...nker-in-chief".

So then and there, Donald J. Trump appointed himself the Empire's Spanker-in-Chief, and thereby destroyed what remained of his stillborn Presidency. Indeed, it will be all downhill from here because the Deep Steep now most assuredly has the Donald by his stubby.
I read it as a variation of: https://en.wiktionary.org/wiki/have_someone_by_the_balls.

You can have somebody by the short hairs, or by the ball#, or by the nut#, which means you have complete control over them. But have them by the stubby I have never heard nor seen.

I think the missing word is "fingers". "Have him by his stubby fingers". The writer probably just wants to make fun of his body feature.

I am not a teacher.

In revisiting the context:
So then and there, Donald J. Trump appointed himself the Empire's Spanker-in-Chief, and thereby destroyed what remained of his stillborn Presidency. Indeed, it will be all downhill from here because the Deep Steep now most assuredly has the Donald by his stubby.
I found myself wanting to know what or whom "the Deep Steep" referred to. Google indicates that it's a brand of "body butter,"and that clarifies everything, doesn't it. A body butter can function as a stimulating personal lubricant if applied to a certain male body part when aroused. The authors of this screwball article are obviously suggesting that "the Donald," as they say, has become aroused by appointing himself "the Empire's Spanker-in-Chief," this appointment being a metaphorical application of "the Deep Steep" to himself. If it finds its way to his stubby, as it "now most assuredly has," then "it will all be downhill from here."

Actually, it is more plausible that it is a typo or autocorrect failure for "Deep State," which is the entrenched bureaucracy, especially in the intelligence agencies which has been at war with Trump since before the election. FBI/CIA/NSA, etc.

"Stubby" is surely a reference to his penis.

No, consider the paragraph, the context -- and the picture of Trump at the top of the article. It's not a typo.
