I had thought that the most natural was the original.

I agree. In my judgement, 1) is the most natural, 2) is okay and 3) is not at all natural.

But can 3 be a figurative one? Might one think pain something like they can learn so that they could use live through?

I don't understand what you mean. Figurative in what way? Living through is not related to learning.

In both instances above, you used a perfect tense when you should have used the past simple.

In the first, a more natural word order would be "I thought the original was the most natural".
In the second, "I thought [that]" would be much better than "supposed".
