Can both of these be said? Or which one is correct:
It depends on at what time the bus gets here. Or
It depends at what time the bus gets here.

Neither of those examples sounds quite right to me, as a BrE speaker – I would say:

1. It depends on what time the bus gets here.

Wait to see what other members say though – it may be different in other dialects.
