I don't think the first 2 sentences need the word "used" at all:

1 - It was done without any tricks.
2 - It was made without any additives.

If you wish to add the word "used" then you would need:

1 - It was done without any tricks being used.
2 - It was made without any additives being used.

With your third sentence, the construction sounds messy. I would say:

3 - He went to school that day without having done his homework.

OR

3 - He went to school that day without doing his homework.

Note that you do not need to say "on that day". He went to school "that day"......
