I would like to know the difference between "1" and "2".

Where have you been?
1:I've waited for ages. / 2:I've been waiting for ages.

If there is no difference, which is more used?

"I've waited" sounds a little odd because the present perfect simple seems to be used more for a longer period of time, eg.

"I've waited for ages for the book to arrive."

I would say that the PP continuous is the more common one for this situation. It shows a continuing sense of waiting and it sounds a little more insistent.
