If I am a freshman, can I ask a classmate: "What ARE YOU THINKING about the course?

Context is everything. However, there are few contexts in which this would be a natural question. You would usually use the present simple.

A more likely question would be "What do you think of the course (so far)?"

Any difference between "think of" and "think about" in this case?

Using What do/did you think of... is a good way to ask for a rating of something. Example answer: I think it's superb.

I assume this is what you want to ask for, in which case think about doesn't work.
