But what I mean is that there are many buildings like this in a school. What should I call one of them.

Eg. He is studying in that school building or teaching building.

No, the school is the buiilding. You do not have other buildings inside a building. You have rooms inside a building. The rooms inside a school are mostly classrooms.

Could it be 'block'? He is studying in the science block.
One of the many individual buildings which make up a big school.

Perhaps this is what you mean?

Block would do- the Science Block, Maths Block, etc. That's what I'd use as a British English speaker. If it's not for a specific subject, it could have a name or letter- the C Block, etc.
