Could you tell me which one is more natural, or both are acceptable to native speakers? Thank you.
1) I am so sorry to tell you that the telephone in my room does not work which bothers me.
2) I am so sorry to tell you that the telephone in my room does not work and it bothers me.

I would put a comma before which- then both would be fine to me.
