1. While a half-hour a day of aerobic exercise is sure to give optimum results, even a moderate workout makes a difference.

I wonder which one is grammatical and sounds natural.

I can hear 1 and 2. If you added "an" after "half", 3 would be correct as well.
 
While half an hour's exercise every day ...

I find all three of yours unnatural. In BrE, we don't generally use "a half hour".

In that case, #3 is my preference.

Interesting. It doesn't sound strange to me. Maybe it's just an AmE thing.
 
"A half hour" doesn't sound strange to me, but I prefer "half an hour."
