First, I would like to know if you mean that you were away from the office all week, or if you had various separate instances of simply being out of the office (at a meeting, for example). If you were only away for short periods several times, then Sentence 1 would be best.

If you were actually absent from work for whole days or the entire week, I don't think any of them are entirely correct. Your third sentence is the closest but I would say "during my absence".

I would prefer, for example:

Thanks for doing/covering my work while I was away this week.
Thanks for covering for me during my absence.

They all convey thanks to someone for doing your work while you were absent.
I don't think any of them is natural, I would prefer something like: "Thanks for doing all my work while I was away".

Maybe "Thanks for dealing with my work while I was away on Tuesday and Thursday"?

"Thanks for dealing with my work while I was away last week".
