Question: 'What did you tell our boss?'
Answer: 'I shall discuss with you later.'

Is the answer sentence correct?

No. Discuss needs an object. (Shall in place of will is unusual but not completely unknown.)

Write "I'll discuss it with you later."

Though 'I will' sounds natural rather than 'I shall', does it hold good for 'Will we?' vis-a-vis 'Shall we?' also?

In American English, shall we introduces a proposal as in Shall we go? "Will we" introduces a question, as in ​Will we be going to Disneyland tomorrow?
