For one kilo of lemon Is it better to ask about
the singular kilo or the plural (number of) lemons:


1-How much is it?( for kilo)
or
2-How much are they?(for lemons)

I'd say 'How much is it for a kilo of lemons?' or 'How much is a kilo of lemons?'

You could use both because you can say:

1) How much is a kilo of lemons? (A kilo = singular)
2) How much are the lemons? (The lemons = plural)

Note that with your first suggestion you would have to say "How much is [it for] a kilo [of lemons]?" not just "How much is it?" "It" does not refer to anything.

Note that in everyday English, we would also say "How much for a kilo [of lemons]?" and "How much per kilo?" (while pointing at the lemons).
