Which are correct:

1) I am not making things so you can't be independent.
2) I am not making it so you can't be independent.
3) I am not making it that you can't be independent.
4) I am not the one who's making it that you can't be independent.

They are supposed to mean:
I am not making the situation such that you can't be independent.
 
I think you mean to say something like the following. (See below.)

It's not my fault you're not more independent. I'm not holding you back.

You can use #1 or #2, but don't. (They are awkward at best.)
 
I agree. "Making" doesn't work. The listener would have to guess at what you meant.

Another option:
I'm not stopping you from being independent.
