In a phone conversation, does this have the same meaning : "can you put me through to Mr. John" and "can you connect me with Mr. John" ?

Yes! If your only intent is to speak on the telephone to Mr. John, either phrase is acceptable. Adding 'please' would be helpful. "Can you (put me through to/connect me with) Mr. John, please?
