I would like to know which of these two sentences you, native speakers, use more frequently.
a) I still haven't finished my homework
b) I haven't finished my homework yet
Do they have the same meaning for you?

I agree with that, except that I wouldn't use b) in (1).
For me, if I want to emphasize to my listener that my homework is taking a very long time, it's late and I want to go to bed, I will only use a). b) doesn't have enough power here.
It's pretty rare for words to 'mean the same' (depending crucially on what you mean by 'mean' and 'the same'
