I have doubts about the following sentence:

It would be great if she (and her friends if they are free) come tomorrow.

It seems to me that firstly, one should use Simple Past in the if-clause and secondly, it's necessary to use the singular form instead of the plural one. Could you please confirm or deny?

She - and her friends if they are free - comes tomorrow.
She comes tomorrow.

The interpolated part does not affect number concord.

Yes, you'd use 'comes' there - if you have to express it that way. It would be better to write: "She comes tomorrow, with her friends if they are free."
