Some (part) of the money is missing.
We can count money, of course, but the noun 'money' is a non-count (uncountable) noun in normal usage.
The coins/notes are on the table. Some of them are missing.
The money is on the table. Some of it is missing.
Context is always important; labelling is rarely important.
