This sentence is the one I was referring to: Well, excuse me that makes perfect sense. The verb makes and the subject me appear not to agree in number, but it sounds right to me; however, as I have said before I am no English major.

It's right- the subject is 'that', which is singular.

If “that” is the subject the sentence is correct, but I feel that me is the subject, but if I am wrong I am wrong. I feel the sentence is about me, and the reason I should ask to be excused

If you punctuated it, you could make the two parts clearer:
Excuse me; that makes perfect sense.
