No, I do not agree that Holmes should let the thief go because I think if someone did something wrong, they deserve punishment so they knew what they have done and will never do it again.

I would change that slightly. Try:

• No, I do not agree that Holmes should let the thief go, because I think if someone did something wrong, they deserve punishment. Then they will, presumably, be discouraged from doing it again.

or
No, I do not agree because if Holmes let the thief go, the thief would steal other things.

We don't know for sure that the thief will strike again... ;)

I think you need a comma after agree. Thus, it would be:

I would keep will there. After all, if we are calling him a thief that means we expect him to steal.
