I understand this to mean, "Even though he APPEARS to be mad, or even IS mad, it is clear to see that there is a definite, sane plan behind his actions."

What if he really is mad and he's just trying to make you think that he's not mad by invoking the expression "there's a method to my madness"?

It first glance his actions appear to be madness (chaotic, pointless), but taking a deeper look reveals a coherent plan.
