I have worked at X Junior High for five years.

OR

I have worked in X Junior High for five years.


I get the feeling it's at, becaue you would say. I worked
in applied medicine (like a general branch), and for something
specific, like location, it's at.

Am I right? Are both good?

Yes, you are right. Both are used, it is a matter if preference. 'In X Junior High ' has the sense of 'inside' whereas 'at' is less specific and suggests that is the location of your employment.
